I don't understand your conclusion - there's nothing wrong with capturing
your audio with Audacity, saving your Audacity project, then exporting the
results to a WAV file (you don't even have to save the Audacity intermediate
step if you don't want to). It's like entering text on your PC, then
hitting "SAVE" to create the output file format you want. Until then, you
have your data in an intermediate state. Afterward, it's fine. Don't throw
the baby out with the bath water!
