I wrote to the Ethnologue editor to see if he had any further
informantion on Filipino. He in turn wrote to SIL staff in the
Philippines. Based on their feedback, he plans to include an entry for
Filipino in the 15th edition of the Ethnologue, using the ID "FIL". I
saw part of that thread (not all); the feedback was that Filipino is
largely based on Tagalog, but that the Filipino language commission is
trying to incorporate terms from other languages as well. At present,
the linguistic differences aren't that significant, but the
sociolinguistic statuses are certainly different.
On that basis, I'd be inclined to add "fil" for "Filipino" to ISO 639-2.
I don't know if it meets the criteria for an alpha-2 identifier.
