The 001 [1] is used to store the record control number. It is typically assigned by your automated system (ILS/cataloging software). The 003 is used to tell the origin of the 001 (to whom does the 001 belong).
Examples (from the MARC documentation):
001 #880524405##
003 CaOONL
016 ##$a#880524405##
[LAC generally supplies its control number in both field 001 and 016]
001 ###86104385#
003 DLC
010 ##$a###86104385#
[LC generally supplies its control number in both field 001 and 010]
001 ocm14919759
003 OCoLC
001 #####9007496
003 DNLM

The 010 [2] is to be used for the LCCN, the "Unique number assigned to a MARC record by the Library of Congress." It should only be used to hold LCCNs, not other control numbers. Whether an LCCN appearing on a book or other item belongs in $a or $z depends on how LC has used the LCCN and whether the item being cataloged matches the item described by LC's record.

Under current MARC 21 definitions, 440 is now obsolete, so it should no longer be used in new records. The 490 is used for the series statement, transcribed from the series' chief source of information on the item being cataloged. The 440 was also for the transcription of the series statement and was used if the statement on the item being cataloged matched the established/authorized form of series (in the authority file). If the authorized form differed from the transcribed form, then one used a 490/8xx combination. Now, one uses a 490/8xx combination in all cases (if one desires to trace the authorized form).
